Supramolecular synthons in hydrates and solvates of lamotrigine: a tool for cocrystal design.

The molecule of anti-epileptic drug lamotrigine [LAM; 3,5-diamino-6-(2,3-dichlorophenyl)-1,2,4-triazine] is capable of the formation of multicomponent solids. Such an enhanced tendency is related to the diverse functionalities of the LAM chemical groups able to form hydrogen bonds. Two robust synthons are recognized in the supramolecular structure of LAM itself formed via N-H...N hydrogen bond: homosynthon, so-called aminopyridine dimer or synthon 1 [R22(8)] and larger homosynthon 2 [R32(8)]. The synthetic procedures for a new hydrate and 11 solvates of LAM (in the series: with acetone, ethanol: two polymorphs: form I and form II, 2-propanol, n-butanol, tert-butanol, n-pentanol, benzonitrile, acetonitrile, DMSO and dioxane) were performed. The comparative solid state structural analysis of a new hydrate and 11 solvates of LAM has been undertaken in order to establish robustness of the supramolecular synthons 1 and 2 found in the crystal structure of LAM itself as well as LAM susceptibility to build methodical solid state supramolecular architecture in the given competitive surrounding of potential hydrogen bonds. The aminopyridine dimer homosynthon 1 [R22(8)] has been switched from para-para (P-P) topology to ortho-ortho (O-O) topology in all crystal structures, except in LAM:n-pentanol:water solvate where it remains P-P. Homosynthon 2 [R32(8)] of the LAM crystal structure imitates in the LAM solvates as a heterosynthon by replacing the triazine nitrogen proton acceptor atoms of LAM with the proton acceptors of solvates molecules.

Interclonal variability in sensitivity to wind breakage: Comparative analysis of the mechanical behaviour of stems of two Hevea clones

The rubber tree (Hevea brasiliensis) is the main source of natural rubber production, with more than 14 million tonnes produced each year. Unfortunately, throughout their economic lifespan on the plantation (between 35 and 40 years), heveas trees are sensitive to wind damage, especially trunk breakage. Over a 30-year period, it is estimated that losses due to the wind breakage of tree stems reach nearly 40%. Industrial hevea plantations are organized in monoclonal plots. Clones are selected based on their productivity, disease resistance, etc., but not for their mechanical behaviour or sensitivity to wind-induced breakage, as breeders lack the appropriate tools to assess these criteria. Field observations highlight variations among clones in their susceptibility to wind breakage, underscoring the increased importance of evaluating mechanical criteria. Among the known causes of these differences in Hevea trees are competition between latex production and growth, crown shape and the presence of tension wood. In this article, we investigated the mechanical behaviour of the stems of two Hevea clones. One, IRCA825, is recognized as very sensitive, while the other, IRCA41, is known for its resistance to wind breakage. We measured biomechanical parameters such as trunk bending stiffness (EI), green wood stiffness (E) and modulus of rupture (MOR). To assess these parameters, we performed bending tests until breakage on standing trees of clonal fields in Ivory Coast, followed by wood characterisation tests in laboratory. A comparative analysis of the bending tests revealed that clones IRC825 and IRCA41 exhibit equivalent trunk bending stiffness. Nevertheless, IRCA41 differs from IRCA825 by having higher green wood stiffness and breaking strength, attributes that mainly explains its higher wind resistance. Comparative analysis of the wood structure indicated that the differences in wood stiffness and breaking strength are mainly attributed to the higher wood density in IRCA41 compared to IRCA825, with no discernible differences in microfibril angle and specific modulus.

Filamentation and inhibition of prokaryotic CTP synthase with ligands

AbstractCytidine triphosphate synthase (CTPS) plays a pivotal role in the de novo synthesis of cytidine triphosphate (CTP), a fundamental building block for RNA and DNA that is essential for life. CTPS is capable of directly binding to all four nucleotide triphosphates: adenine triphosphate, uridine triphosphate, CTP, and guanidine triphosphate. Furthermore, CTPS can form cytoophidia in vivo and metabolic filaments in vitro, undergoing regulation at multiple levels. CTPS is considered a potential therapeutic target for combating invasions or infections by viral or prokaryotic pathogens. Utilizing cryo‐electron microscopy, we determined the structure of Escherichia coli CTPS (ecCTPS) filament in complex with CTP, nicotinamide adenine dinucleotide (NADH), and the covalent inhibitor 6‐diazo‐5‐oxo‐ l‐norleucine (DON), achieving a resolution of 2.9 Å. We constructed a phylogenetic tree based on differences in filament‐forming interfaces and designed a variant to validate our hypothesis, providing an evolutionary perspective on CTPS filament formation. Our computational analysis revealed a solvent‐accessible ammonia tunnel upon DON binding. Through comparative structural analysis, we discern a distinct mode of CTP binding of ecCTPS that differs from eukaryotic counterparts. Combining biochemical assays and structural analysis, we determined and validated the synergistic inhibitory effects of CTP with NADH or adenine on CTPS. Our results expand our comprehension of the diverse regulatory aspects of CTPS and lay a foundation for the design of specific inhibitors targeting prokaryotic CTPS.

Codon Usage Characteristics and Evolutionary Analysis of Mitochondrial Genome of Winter Squash (Cucurbita maxima Duch.)

Mitochondrial genomes are essential components of eukaryotic cells, understanding their structural characteristics and codon usage bias is critical. Winter squash (Cucurbita maxima Duch ex Poiret) is an economically important cucurbit crop. To clarify its structural characteristics and codon usage bias of mitochondrial genome, as well as the evolutionary characteristics in the Cucurbitaceae family, whole genome sequencing analysis of C. maxima mitochondrial genome was carried out. The results revealed that the total length of the C. maxima mitochondrial genome was 640,814 bp, containing 9,162,318,300 bp of bases. There were 68 annotated genes identified. The mitochondrial coding genes of C. maxima exhibited an average GCall content of 42.57%, with the last position enriched in A/T bases. Codon usage analysis indicated weak codon bias, with the effective codon number (ENC) ranging from 44.22 to 61.00. Correlation analysis and neutrality plot analysis demonstrated a nonsignificant correlation between GC3 and GC12. PR2-plot and ENC-plot analysis further supported the influence of natural selection on the codon preference in the C. maxima mitochondrial genome. Relative synonymous codon usage (RSCU) analysis identified 19 optimal codons, with a preference for U or A as the final base. The analysis of scattered repeat sequences in the genome indicated a high frequency of forward and palindromic repeats in the C. maxima mitochondrial genome. Nucleic acid diversity analysis highlighted rpl5 as the gene with the highest variability. Comparative analysis of mitochondrial structure and phylogenetic tree analysis revealed a close evolutionary relationship between C. maxima and Cucurbita pepo, showing synteny in evolution. Homologous fragment analysis demonstrated a similarity of over 70% between the C. maxima mitochondrial genome and chloroplast genome fragments. These findings provide a foundation for C. maxima identification and phylogenetic studies.

Parallelism means that two grammatical units are connected in an equal relationship, and is a linguistic structure that universally exists among the world's languages. However, because the realization method of the parallel structure is different for each language, this paper conducted a comparative analysis of the parallel structure of Korean and Chinese, especially parallel phrases, from a typological perspective to examine the commonalities and differences as well as the causes. This can be summarized as follows: The Chinese-Korean parallel structure can be divided into several types depending on the classification criteria. Based on the semantic type, it can be broadly classified into 'equal type', 'transitional type', and 'selective type', and depending on the part of speech of the parallel item, 'name-name parallel structure', 'dong-dong parallel structure', and 'type- It was confirmed that it can be divided into a ‘parallel structure’. In addition, this paper examined the syntactic function of the Chinese-Korean parallel structure in four aspects, including the degree of marking of the Chinese-Korean parallel structure, the syntactic position distribution of the parallel structure, the position of the conjunction, and whether heterogeneous parallelism is possible. In addition, the similarities and differences between Korean and Chinese parallel structures were explained in connection with the language types of Chinese and Korean and the theory of linguistic typology.

Comparative chloroplast genomes of Dactylicapnos species: insights into phylogenetic relationships

BackgroundDactylicapnos is a climbing herbaceous vine, distributed from the Himalayas to southwestern China, and some of the species have important medicinal values. However, the chloroplast genomes of Dactylicapnos have never been investigated. In this study, chloroplast genomes of seven Dactylicapnos species covering all three sections and one informal group of Dactylicapnos were sequenced and assembled, and the detailed comparative analyses of the chloroplast genome structure were provided for the first time.ResultsThe results showed that the chloroplast genomes of Dactylicapnos have a typical quadripartite structure with lengths from 172,344 bp to 176,370 bp, encoding a total of 133–140 genes, containing 88–94 protein-coding genes, 8 rRNAs and 37–39 tRNAs. 31 codons were identified as relative synonymous codon usage values greater than one in the chloroplast genome of Dactylicapnos genus based on 80 protein-coding genes. The results of the phylogenetic analysis showed that seven Dactylicapnos species can be divided into three main categories. Phylogenetic analysis revealed that seven species form three major clades which should be treated as three sections.ConclusionsThis study provides the initial report of the chloroplast genomes of Dactylicapnos, their structural variation, comparative genomic and phylogenetic analysis for the first time. The results provide important genetic information for development of medical resources, species identification, infrageneric classification and diversification of Dactylicapnos.

Comparative analysis of the community structure of macroinvertebrates in reservoir and river ecosystems in Jinan

The benthic fauna of the Jinan reservoir ecosystem and river ecosystem is dominated by Insecta species, followed by Gastropoda species, and the species of Insecta and Gastropoda are more in rivers than in reservoirs. Judging from the seasonal changes of benthic species in the two ecosystems, both showed a trend of high in spring and low in autumn. Judging from the changes in the density of benthic invertebrate in the water bodies of the two ecosystems, the total density of benthic invertebrate in the water bodies of the reservoir is low, and the monthly density changes are small, the total density of benthic invertebrate in the river ecosystem is higher than that in the reservoir ecosystem, and the density fluctuation is relatively large. The fluctuation range of benthic diversity in the reservoir ecosystem is smaller than that in the river ecosystem.

Systematic improvements in transmon qubit coherence enabled by niobium surface encapsulation

We present a transmon qubit fabrication technique that yields systematic improvements in T1 relaxation times. We encapsulate the surface of niobium and prevent the formation of its lossy surface oxide. By maintaining the same superconducting metal and only varying the surface, this comparative investigation examining different capping materials, such as tantalum, aluminum, titanium nitride, and gold, as well as substrates across different qubit foundries demonstrates the detrimental impact that niobium oxides have on coherence times of superconducting qubits, compared to native oxides of tantalum, aluminum or titanium nitride. Our surface-encapsulated niobium qubit devices exhibit T1 relaxation times 2–5 times longer than baseline qubit devices with native niobium oxides. When capping niobium with tantalum, we obtain median qubit lifetimes above 300 μs, with maximum values up to 600 μs. Our comparative structural and chemical analysis provides insight into why amorphous niobium oxides may induce higher losses compared to other amorphous oxides.

cis‐Prenyltransferases (cis‐PTs) catalyze the sequential head‐to‐tail condensation of isopentenyl diphosphate (IPP) to allylic diphosphates, producing mixed E‐Z prenyl diphosphates of varying lengths; yet, the specific enzymes synthesizing cis‐C25 prenyl diphosphates have not been identified. In this study, we present the discovery and characterization of a cis‐geranylfarnesyl diphosphate synthase (ScGFPPS) from Streptomyces clavuligerus. This enzyme demonstrates high catalytic proficiency in generating six distinct cis‐polyisoprenoids, including three C25 and three C20 variants. We further determine the crystal structure of ScGFPPS. Additionally, we unveil the crystal structure of nerylneryl diphosphate synthase (NNPS), known for synthesizing an all‐cis‐C20 polyisoprenoid. Comparative structural analysis of ScGFPPS and NNPS has identified key differences that influence product specificity. Through site‐directed mutagenesis, we have identified eight single mutations that significantly refine ScGFPPS's selectivity for cis‐polyisoprenoids. Our findings not only expand the functional spectrum of cis‐PTs but also provide a structural comparison strategy in cis‐PTs engineering.

Metagenomic landscape of sediments of river Ganga reveals microbial diversity, potential plastic and xenobiotic degradation enzymes

The Ganga is the largest river in India, serves as a lifeline for agriculture, drinking water, and religious rites. However, it became highly polluted due to the influx of industrial wastes and untreated sewages, leading to the decline of aquatic biodiversity. This study investigated the microbial diversity and plastic-xenobiotic degrading enzymes of six sediment metagenomes of river Ganga at Prayagraj (RDG, TSG, SDG) and Devprayag (KRG, BNG, BRG). The water quality parameters, higher values of BOD (1.8–3.7 ppm), COD (23–29.2 ppm) and organic carbon (0.18–0.51%) were recorded at Prayagraj. Comparative analysis of microbial community structure between Prayagraj and Devprayag revealed significant differences between Bacteroidetes and Firmicutes, which emerging as the predominant bacterial phyla across six sediment samples. Notably, their prevalence was highest in the BRG samples. Furthermore, 25 OTUs at genus level were consistent across all six samples. Alpha diversity exhibited minimal variation among samples, while beta diversity indicated an inverse relationship between species richness and diversity. Co-occurrence network analysis established that genera from the same and different groups of phyla show positive co-relations with each other. Thirteen plastic degrading enzymes, including Laccase, Alkane-1 monooxygenase and Alkane monooxygenase, were identified from six sediment metagenomes of river Ganga, which can degrade non-biodegradable plastic viz. Polyethylene, Polystyrene and Low-density Polyethelene. Further, 18 xenobiotic degradation enzymes were identified for the degradation of Bisphenol, Xylene, Toluene, Polycyclic aromatic hydrocarbon, Styrene, Atrazene and Dioxin etc. This is the first report on the identification of non-biodegradable plastic degrading enzymes from sediment metagenomes of river Ganga, India. The findings of this study would help in pollution abatement and sustainable management of riverine ecosystem.

Comparative structural and immunological analysis of outer membrane proteins and dermonecrotic toxin in Bordetella bronchiseptica canine isolate

Bordetella bronchiseptica is a pathogen causing respiratory infections in mammals. With the improving understanding of companion animals’ welfare, addressing the side effects of bordetella vaccine gains importance in dogs. Studies on diverse subunit vaccines are actively pursued in humans to safely and effectively control bordetellosis. Therefore, our objective was to develop a canine bordetella vaccine inspired by human vaccine development. We evaluated the immunogenicity of the two bacterial components: the outer membrane proteins (OMPs) and the dermonecrotic toxin (DNT) from a canine isolate of B. bronchiseptica. In-silico analysis identified eight domains of DNT, and Domain 3 was selected as the most promising antigen candidate. Additionally, the OMPs were extracted and examined using SDS-PAGE and Western blot analysis. The distinct immunological characteristic of OMPs and DNT-3 were examined individually and in combination. Gene expression and cytokine production were also evaluated in DH82 cells after stimulation with those antigens. Treatment with OMPs resulted in higher level of Th1 related cytokines, while DNT-3 induced a predominant response associated with Th17 and Th2 in the cytokine production. Synergistic effects were observed exclusively on IL-23, indicating increase of a potential risk of side effects when OMPs and DNT act together. These findings provide valuable insights into the reactogenicity of conventional Bordetella vaccines. Further, the presented preclinical data in this study offer an alternative method of the development for an optimal next-generation Bordetella vaccine for companion animals and humans, replacing the acellular vaccines containing both toxin and protein components.

Tetraanionic Oligo-Dioxaborines: Strongly Absorbing Near-Infrared Dyes.

Polymethine dyes of tetraanionic nature comprising 1,3,2-dioxaborine rings in the polymethine chain and end-groups of different electron-accepting abilities have been synthesized. They can be considered as oligomeric polymethines, where a linear conjugated π-system passes through three 1,3,2-dioxaborine units and a number of tri- and dimethine π-bridges between two end-groups. The obtained dyes exhibit near-infrared absorption and fluorescence, with molar absorption coefficients reaching as high as 564000 M-1cm-1 in DMF, rendering them among the strongest absorbers known. The novel compounds are bright NIR fluorophores, with fluorescence quantum yields up to 0.13 in DMF. A comparative analysis of the electronic structure of the obtained dyes with respective dianionic and trianionic oligomers was conducted through quantum chemical calculations.

Structural Characterization and Physiological Role of Bombyx mori Fibroinase in the Silk Gland Development.

Silkworm is a highly valuable insect that produces silk through secretion by a silk gland. Within this gland, a type of cathepsin L protease called Fibroinase was identified as an enzyme for hydrolyzing the primary components of silk, including fibroin and sericin. Here, we determined the crystal structure of Fibroinase fromBombyx mori at a resolution of 1.56 Å. Comparative structural analysis revealed that Fibroinase adopted a similar structural pattern with papain-type cathepsin, consisting of an N-terminal domain and a C-terminal domain. The interface between the domains forms a substrate-binding cleft, where the E64 inhibitor noncovalently binds in a novel manner. Additionally, computational simulations combined with biochemical analysis allowed us to define the binding mode and inhibition mechanism of physiological inhibitor Bombyx cysteine protease inhibitor (BCPI) with Fibroinase. Moreover, the expression profiles and RNA interference of Fibroinase indicated its critical role in removing silk proteins in the silk gland lumen and the destruction of silk gland tissue during the larval-pupal metamorphosis. These findings enhance our understanding of the structural and biochemical features of Fibroinase and its inhibitors, while also providing evidence for the physiological role of Fibroinase in silk gland development.

Three‐point bending, interlaminar shear, and impact strength in bioinspired helicoidal basalt fiber/epoxy composites: A comparative experimental analysis

AbstractThis study investigates the mechanical characteristics of basalt fiber/epoxy polymer composites (BPC) inspired by nature's higher‐order designs especially helicoidal structures found in fish scales. The present work includes the experimental analysis of 20‐layered bioinspired BPC composites in single helicoidal ([90/80/70/60/50/40/30/20/10/0]s), and double helicoidal ([130/40/120/30/110/20/100/10/90/0]s) layups. The hand layup technique, followed by the vacuum bagging method, is used to fabricate composite laminates. The layup design significantly influenced the mechanical properties of both helicoidal structures with different stacking sequences, including load capacity, deformation, energy absorption, and fracture modes. Interestingly, failure mechanisms demonstrated both bending and twisting (attributed to specific ply orientation, resulting in a twisting effect) occurring majorly under flexural loading, leading to improved energy absorption. The flexural strength of single helicoidal laminate was observed to be 28.8% higher than double helicoidal laminate design. On the other hand, the double helicoidal laminate showed 46.8% and 19.4% higher interlaminar shear strength (ILSS) and impact resistance properties, respectively, compared to the single helicoidal laminate design. Therefore, this comparative experimental analysis of both stacking structures provides insights into potential changes in conventional stacking sequences and enhances understanding of mechanical responses in bioinspired composites.Highlights Mechanical characterization of bioinspired helicoidal laminates is done. The flexural strength of single helicoidal laminates is 28.8% higher than double helicoidal laminates. Double helicoidal laminates showed better interlaminar shear strength and energy absorption.

Consequences of the Improved Wave Statistics on a Hull Girder Reliability of Double Hull Oil Tankers

This paper investigates the change in hull girder failure probabilities and partial safety factors caused by the implementation of the new procedure for direct computation of wave loads recommended by the International Association of Classification Societies (IACS). Differences between new and previous procedures are primarily related to the different associated scatter diagrams, and secondarily due to the assumptions on wave spectrum, wave energy spreading, and ship speed. This study performs a comparative structural reliability analysis of the global longitudinal bending of five oil tankers of different sizes between two procedures for wave load computation. Firstly, failure probabilities are compared, and secondly, modified partial safety factors are proposed, resulting in similar failure probabilities according to two separate procedures. It is found that implementation of the new revision of the IACS procedure for direct computation of wave loads results in a reduction of the minimum required ultimate vertical bending capacity of a ship hull by 10%. In addition to the novel investigation of the safety of oil tankers using a revised wave scatter diagram, this study offers a new rapid method for calculation of extreme vertical wave bending moments based on the regression of the parameters of the Weibull function, used for the long-term probability distribution of wave-induced loads.

Measuring the routine and non-routine task contents: a comparative study between state and industrial sector employees

PurposeThis study developed new measures of the routine and non-routine task contents of managerial, professional, technical, and clerical occupations from a workload perspective. Here, we present a comparative analysis of the workload structures of state and industrial sector employees.Design/methodology/approachOur method involves detailed descriptions of work processes and an element-wise time study. We collected and analysed data to obtain a workload structure that falls within three conceptual task categories: (i) non-routine analytic tasks, (ii) non-routine interactive tasks and (iii) routine cognitive tasks. A total of 2,312 state and industrial sector employees in Kazakhstan participated in the study. The data were collected using a proprietary web application that resembles a timesheet.FindingsThe study results are consistent with the general trend reported by previous studies: the higher the job level, the lower the occupation’s routine task content. In addition, the routine cognitive task contents of managerial, professional, technical, and clerical occupations in the industrial sector are higher than those in local governments. The work of women is also more routinary than that of men. Finally, vthe routine cognitive task contents of occupations in administrative units are higher than those of occupations in substantive units.Originality/valueOur study sought to address the challenges of using the task-based approach associated with measuring tasks by introducing a new measurement framework. The main advantage of our task measures is a direct approach to assessing workloads consisting of routine tasks, which allows for an accurate estimation of potential staff reductions due to the automation of work processes.

 The article examines eight economic blocks: the European Union, the Agreement between the United States of America, the United Mexican States and Canada, the Southern Common Market, the Association of Southeast Asian Nations, the Euroasian Economic Union, the South Asian Association for Regional Cooperation, the African Union, and the Regional Comprehensive Economic Partnership. We take into account five stages of integration: free trade area, customs union, single market, economic union, and monetary union. To understand the progress of integration, one must consider a number of developments and indicators. The coefficient of economic gravity, which we describe in this paper, is a convenient method to find out how important integration structures are for contracting states.

A Comprehensive Analysis of Structural Alternatives and Local Opening for a 2000 TEU Green Methanol-Powered Container Vessel

Comparative structural and functional analysis of the glycine-rich regions of Class A and B J-domain protein cochaperones of Hsp70.

J-domain proteins are critical Hsp70 co-chaperones. A and B types have a poorly understood glycine-rich region (Grich) adjacent to their N-terminal J-domain (Jdom). We analyzed the ability of Jdom/Grich segments of yeast Class B Sis1 and a suppressor variant of Class A, Ydj1, to rescue the inviability of sis1-∆. In each, we identified a cluster of Grich residues required for rescue. Both contain conserved hydrophobic and acidic residues and are predicted to form helices. While, as expected, the Sis1 segment docks on its J-domain, that of Ydj1 does not. However, data suggest both interact with Hsp70. We speculate that the Grich-Hsp70 interaction of Classes A and B J-domain proteins can fine tune the activity of Hsp70, thus being particularly important for the function of Class B.
